I am able to download the websites and I understand that all of the links need to be changed to navigate where we want them to go but my question deals with the shopping cart. How do we set that up and what all needs to be done?

I have used http://www.oscommerce.com/ in some of my projects. It's totally free, simple to set up and plenty of free templates around to use. I'd take a look at that. First time I set it up took 15min following the instructions and that was it.
